Morton's Bob McHugh had a shot saved and also fired over in the first half.
Queens' Stephen Dobbie hit the post early in the second period and Gary Harkins' free-kick for Morton was saved.
The deadlock was broken when Dom Thomas's shot came back off the post and Lyndon Dykes tapped in the loose ball.
Dobbie then had an effort ruled out for offside as the visitors saw out victory.
